I would agree with you that sudden nuclear destruction is most likely to hit New York City one day in the future, and it is possible that the Rapture will take place just before the nuclear destruction of some city or multiple cities at the same time. However, Mystery, Babylon, the Great is not destroyed just after the Rapture takes place. It is destroyed after the 7th vial of God's wrath is poured out by the 7th angel, and a great earthquake takes place that divides the city into 3 parts.  Below are the Bible verses of when the destruction of Mystery Babylon, the Great takes place:

Revelation 16:17-21, "And the seventh angel poured out his vial into the air; and there came a great voice out of the temple of heaven, from the throne, saying,It is done. And there were voices, and thunders, and lightnings; and there was a great earthquake, such as was not since men were upon the earth, so mighty an earthquake, and so great. And the great city was divided into three parts, and the cities of the nations fell: and great Babylon came in remembrance before God, to give unto her the cup of the wine of the fierceness of his wrath. And every island fled away, and the mountains were not found. And there fell upon men a great hail out of heaven, every stone about the weight of a talent: and men blasphemed God because of the plague of the hail; for the plague thereof was exceeding great."  

 Also New York City is not located on 7 hills or 7 mountains like Rome and Mecca are as described in the 2 following verses:

 Rev. 17:3, "So he carried me away in the spirit into the wilderness: and I saw a woman sit upon a scarlet coloured beast, full of names of blasphemy, having seven heads and ten horns." Rev. 17:9, "And here is the mind which hath wisdom. The seven heads are seven mountains on which 
the woman sitteth." Rev. 18:24 says, "And in her was found the blood of prophets, and of saints, and of all that were slain upon the earth." There is no blood of the prophets found in New York City so this is one more reason to believe that New York City is not Mystery, Babylon the Great.
